Currently most organs (pianos, etc) are tuned in a "well tempered" way. This means that they are hardly in tune at all. Before Bach the instruments were "just" tuned, optimized for a couple of key and unplayable for others. When studying the sum and difference tones created during play, nothing really locks in with this more "modern intonation". I am preoccupied currently with intonation in many of its forms as this dissonance is something unique to keyboards and presents real challenges in performance.
